You have extracted skse in the wrong folder. Extract it where the skyrimse.exe / skyrim.exe file is present. You have extracted skse64 in the wrong folder. Its skse64 for SkyrimSE and skse for Skyrim and SkyrimLE. So make sure you downloaded the correct version of skse.
